Cloud/Atmoshere Alphas to Cloud Alpha ONLY

Could we make it so cloud alphas only work through the cloud alpha elements? It seems odd it also is captured for the scenes normal alpha. Doesn't really split these elements up for post-processing. I feel if we have cloud alphas, we should not be including cloud alphas in physical object alphas like terrains and objects.

Nevermind. I think I understand now "Alpha" from the renderer is just alpha of everything, and you need to do a surface alpha element and cloud element separate. This makes sense, but also kinda interesting. For example, when I do sequences with my render layers, I don't get any extra output images, just the combined alpha. No direct/indirect cloud maps which are also checked (aside from cloud alpha too).
