Title: Use a render layer to render sky as transperant.

I already have the cloud and camera set up, removed the terrain since I don't need it.
I'd like to make the sky transparent since trying to get rid of it in Photoshop yields a not-as-good result.
So, how do you use render layers to make the sky transparent in the render?

Are you rendering alpha output as well?

When you say you want the sky to be "transparent", can you clarify what you mean? What parts of the render do you want to keep? Do you want just the clouds, or something else? And what version are you using? If you have the Professional version you can easily use Render Elements and just output a atmo/cloud alpha.
