Title: Project Variations: Multiple Sunlight and Atmospheres in a Single Scene

I have a scene that I just finished http://fav.me/d7hid2e (http://fav.me/d7hid2e):). I would like to develop the scene further and render a different shot with completely different lighting and atmosphere.
If I create a new Sun and uncheck the enable button on the original sun, and create a new Planetary Atmosphere and connect it to to Planet instead of the original atmosphere will everything work fine, or will I run into some issues?

The reason I ask is that doing it this way would allow me to render either shot just by enabling the atmosphere and lighting for the shot, which is a very flexible way of working, as it allows any improvement to other aspect of the scene to be used automatically in a way that working with different project files does not. So, it provides a very flexible way of working, but I have never heard of anyone using TG like this.
