I think I have the cloud layers in the correct locations. Let me know what you think about it.

Again you are doing great. i like the clouds, the atmo and god rays. Good improvement on breaking up the layer values. Try a little mixing of the greens adding some darker hues maybe and you are on your way. Well done!
