I might have pressed an unknown hotkey, but for some reason after I tweaked the painted shader I am using to mask a population, the hightmap seems to stopped showing up in the render. Anyone know how to troubleshoot, or perhaps had this issue before? I searched the forum, however I couldn't find my exact issue.

I would try turning off all your cloud layers and see if the terrain is there in a render. It kind of looks like a thick cloud intersecting with the ground.

Leading me toward the clouds helped. I eventually got it working by removing the atmosphere and recreating it. For some reason I could not see the terrain even if I hid/ disconnected the previous one.
