If it was "in a deep well", it may well have just has an altitude that was below the surface of your planet, but it doesn't necessarily mean it's *inverted*. Is your planet radius set to Mars size?

The DEMs I am loading for the LROC data that have a deep well are not georeferenced ... So shouldnt they just show up right at my camera location on my planet surface? I understand the altitude issue but dont know how to globally change the altitude if I have to other than to redo it by using a planet of the proper size..

Wont shutting off georeferencing cause the data to be set to the altitude of the current planet?

Not necessarily, no. It depends on how the data is encoded in the file. If you need to adjust heights, you'd use a heightfield operator (Add Operator button is visible at the bottom of the node list on the left and active when a heightfield is selected). Specifically, Heightfield Adjust Vertical and Curve Vertical.
