If the "inner" part of the clouds looks smooth and without grain then it is likely that you'll have to increase the atmospheric samples.
Atmosphere quality also affects quality of the clouds to some extend.

If atmosphere contributes to noise in the clouds, it's usually only because of atmosphere between the cloud and the camera. Atmosphere between the cloud and the camera is most visible when the cloud is dark. So if you see more noise in the dark parts of the clouds than the bright parts, it's likely that you're seeing atmosphere rather than cloud, therefore the noise is in the atmosphere.

(Edit: You have to judge for yourself whether the bright parts are bright because of atmosphere or because they are actually the bright parts of the clouds.)

If in doubt, render some crop regions with different settings and see which chages improve the image quality for the least increase in render time.

I think it's also important to note that detail will in general not have a significant impact on noise in the clouds, although it will make things look "grainier" across the whole image at a certain point as you reduce it. A detail of 0.75 to 0.9 should give you very good results in most cases, and increasing your cloud and/or atmosphere samples is usually your best bet for reducing noise. Again all this is pretty specific to clouds though. Vegetation for example can appear noisy much more easily with detail levels below 1, and AA also has a more significant effect there.
