If your PNG file has an alpha channel and you're using the Default shader, make sure that under the Opacity tab, the image has been assigned and the Use alpha channel checkbox has been checked.  This accounts for the transparency you're looking for.  You'll also need to assign the image map to the Colour image or Luminosity image parameters on the Colour tab in order for the surface to use the colour values in the image.
If the transparency isn't working correctly even after checking the alpha channel, what troubleshooting steps could you take?

That's a bit of a wide question, so I suggest to use the search function and find threads about clouds and perhaps files. There are lots of those here. 
I would just make a cloud layer, hover the camera over it and experiment with all parameters. Perhaps mix a few fractals (soft and harder), warp (by warp shader or inside the cloud node), etc. Use v2 cloud. (right click, add cloud layer).

Early days yet, just a quick comp while I'm dressing the scene with foliage. Actually the only Terragen element is the terrain. The flora and shadows are comped from Maya... But yes, I take your point in embracing the shadows.

My advice would be to get more shadow into your scene (so the spots of sunlight are few and far between), don't try to force the shadows to be lighter than the path tracer renders (relative to sunlight) so the contrast between sunlight and shadow stays high, don't change the default sunlight diameter, and increase exposure to get the shadows where you want them to be.

I take your point, I think I need to get a bit more contrast more than anything. A lot of this is in the comp, so very tweakable.

It feels dark compared to your reference photos, but that can be fixed by increasing exposure. (At the risk of me sounding like a broken record!)
